Just ran a rare/corrupted map from him and didn't get atlas credit for it.

Which map and what tier?
"Completing a non-Unique Map at a tier lower than it is naturally found no longer grants Map Bonus Objective completion." Introduced in 3.26 😹😹😹😹😹

Additionally, running a rare + corrupted version of a map mission at its intended tier will no longer give atlas credit if that map is in an atlas tier that ONLY requires rare (NOT corrupted) completion, which is yellow.

" i would prefer if GGG added a note if a map can or cannot be cleared by a kirac mission. the info you posted is something i vaguely have a recollection of. but for newer players? it only causes confusion. alternatively just make maps that appear in kirac mission respect the natural tiers. if you cant clear them via kirac, dont let it be an option for the player to choose!
