Waypoint Bug - Saved Waypoint is gone.

I'm currently playing on SSF, I normally go to the next area and just get on the waypoint for later and then go back to the previous area to fully explore it. I'm not sure what caused or triggered the bug, but I noticed it after the Venom Crypt Quest when you gave the potion back to Servi. I had the waypoint in the Infested Barrens and Venom Crypt when I tried to waypoint to the infested barrens it seems like I haven't been there yet and the same goes for the Venom Crypt.

You probably only activated the checkpoint in Infested Barrens, the waypoint in this location is not near the entrance, but further away.
There is no waypoint in Venom Crypt. |

Not all locations have waypoints.

Agree. That is why I am reporting this as a bug, like I said I was able to activate these waypoints.

This is not a bug. Some locations do not have a waypoint.
Act 1 - The Riverbank, Mud Burrow Act 3 - The Venom Crypts, The Matlan Waterways, Temple of Kopec This is marked with a special icon on the map - an empty gray circle. And since there is a special in-game designation for this, then this is definitely not a bug. If you found a waypoint in Venom crypts, then show a screenshot.
